Can you please tell me where the save files of the multiplayer game are located and how to activate them?
It's not in the "Load Saved Game" section.

First of all: are you looking from the right computer? They are saved by the server.

Does one of you run the server, or do you play on some other server?

Don't know about other public servers, but cazfi.net ones make the final savegame available at http://www.cazfi.net/~freeciv/games/ after game has ended for any reason - including that everyone has logged out. But even with that you would need to run your own server to load the savegame into and continue.
