Why some AIs like to attack non-military units such as caravans and freights?

Well, AI always thinks that if you are in war with him then all your units work against him. Human players often fighg "phoney wars" to exchange cities if it is disabled to do by diplomacy or to train units, AI don't. AI itself often uses freights for spying (it's really omniscent but I can't tell why they hang out around my cities before he attacks otherwise).

If AI is omniscient why do AIs ask me in treaties to give embassy? If they are omniscient that's no point.

They just imitate the behaviour of a real player. (Not always, they don't value receiving maps on treaties.) Also, in some rulesets embassies speed up researching what the other side knows.
