Just so everyone knows,
SCL released a "NeverProtects patch", a unit flag that allows a ruleset to specify for individual units whether they have any unreachable defense over a stack. This is closer to the eventual goal of the sweet spot in the middle, to avoid the extremism freeciv currently suffers.
extreme 1: a jet fighter can't even protect a worker from a vet warrior
extreme 2: an awacs prevents armor or howitzers from attacking workers.
Factions on both sides get into fights and fits with each other, perhaps justifiably-- since both sides are ridiculously flawed.
Eventually, effects will be able to look at defending units on a tile, and this ridiculous dilemma can be better managed through ruleset effects. I anticipate several other mechanics might be needed to allow full control over solving the mess with special units such as air and submarines.

One might consider, as a starting point, the use of 'layers' as discussed in the last paragraph of this post and my reply. This may allow the server option an extension to its life - i.e. 'protects' would only apply to individual layers, and not across layers.
